

An inactive Work Robot is located near the wall in front of Phantoon's chamber, and embedded in the floor. When visited for the first time, the room has no power. A Gadora blocks the door to the chamber, as it does for every Space Pirate commander, with its texture growing over the nearby ceiling and floor. It leads into the ship's Map Computer on the left, and Phantoon's chamber on the right, behind a wall with a thin gap at its base. There is one platform held up by two supports, with a trapezoid-shaped top. It is a horizontal corridor with scaffolding in the background. The " bottom corridor" is the lowest located room on the Wrecked Ship. During the power outage, this room contains eleven Sbugs that simply crawl away when approached by Samus, and the occasional respawning Covern. Once she restores power to the ship, the Save Station can be used. This means that if Samus dies during the battle with Phantoon, she will respawn at her Gunship or whichever Save Station she previously used. The sole Save Station in the Wrecked Ship cannot be used while the ship is without power.

All doors to other rooms become accessible, allowing Samus to collect multiple expansions. Additionally, the glass tubes that held the Atomics have now broken, and the creatures themselves released. When power is restored, the lights in the room come back on, Sbugs and Coverns no longer appear, and several broken wires begin to spark. At the very bottom of the shaft is a Green Hatch leading down to Phantoon this is bordered on either side by glass tubes with Atomics visible in them. More scaffolding is visible further in the background. Samus can climb up and down the shaft using multiple steps with staircases embedded in both walls, two of which appear to be linked to higher ledges via scaffolding. Sbugs are present in the room and run off when Samus approaches, while Coverns may occasionally appear if Samus idles for too long. Because there is no power when Samus enters the Wrecked Ship for the first time, most of these rooms cannot be accessed until she defeats Phantoon, as doing so restores power. This includes frayed architecture, broken wires, and exposed pipes in the ceiling and floor, which break apart when shot to reveal hidden exits. Like the rest of the ship, it has a dark green color scheme, with extensive damage visible throughout. This is the largest room in the Wrecked Ship, and connects to multiple rooms, many of them dead-ends. The " Wrecked Ship Main Shaft" is the main room of the Wrecked Ship. The room is long enough that Samus can activate her Speed Booster by running, and then Shinespark out of the ship through the entire flooded cavern.

Once power has been restored to the Wrecked Ship, the background lights up and the Zebetites begin to glow. On the first visit, this room is desolate and dark, inhabited by two dozen Sbugs which scurry away at the sight of Samus. Numerous blue Zebetites are visible in the background, but they cannot be interacted with. It now has conveyors on the ceiling and floor, although they are inactive when Samus visits for the first time. In Super Metroid, the Wrecked Ship entrance is combined into one and now a straight horizontal corridor. It first appeared in Super Metroid, although chronologically it is first seen in Metroid: Zero Mission as part of Crateria and Chozodia. The " Wrecked Ship entrance" is a room in the Wrecked Ship.
